M4 really did have some interesting moments, but there could have been better coordination between the layers and versions of the MATRIX world and the real world and how it might be within a larger simulation. 

The 13th Floor never had any sequels, but ended with a clue that this world could be part of a cosmic simulation. Its a fascinating mix of the protagonist interacting with AI human programs and ultimately questioning the nature of his own reality.

Dark City never had any sequels, but was quite an interesting alien abduction movie. The protagonist eventually realizes that he is among a group of humans trapped on a flat-top, ET stage ship in which the captured humans are in a cross between a laboratory and a zoo.
